Since messages which are fetched from other providers are not scanned for spam, (using V5s built in SA client) I think an option in the rules to do this might be a good idea.

Yep, Top idea that, also expand the pop fetch to enable/disable the SA Scanning option as well

I was planning to change version 5 so that spam protection were run for all messages, not just messages received over SMTP..

Much better solution. Wasn't sure how involved that might be but is definitely the best way to go.

Scanning all messages would be great. I am curious about where to hook the logic for dropping/tagging/etc into V5, though. So far, there is no option in V5 to set the drop threshold on a per user basis. Should we write a custom VBS for this or do you plan to add a per user option in V5 for dropping/tagging/etc?

It will have to be a custom VB script or rules in version 5.0. As I wrote in the feature-thread about SpamAssassin, the goal with the implementation is to have a simple implementation which fits most users. I know it has limitations and it won't be good enough for everyone.
